Am I correct in assuming that Lower case on the Atom should replace the black text on green characters with the lower case green text on black?

Might need to do some twiddling as the Dragon would want to replace the green on black with the lower case black on green.....

Basically what the two machines considder "inverse" is inverted :)

As far as I know the Atom never had lower case. But lower case green text on black was a deliberate choice - maybe the GODIL version does something different?

Upper case on the Atom is green (or white, depending on your monitor) on a black background. Lower case is black on a green (white) background.

The Godil can use different character sets, some of them have real lower case characters.
